In the episode, the Scientology people think that Stan is L Ron Hubbard reincarnated or something like that. Tom Cruise comes to town, blah blah blah and locks himself int he closet. He won't come out...blah blah blah thus the coming out of the closet thing. however the real tom cruise made such a fuss that they were forced to pull it off the air when it was going to be a repeat. They'd already showed it once before. So Issac Hayes who voiced Chef quits because they're slamming his religion...What a bunch of crybabies...you don't see the Christians, Muslims or Jewish people freaking out. It's satire. Duh.

Trey Parker and Matt Stone, the creators of the hugely successful television series South Park have long been known to pummel christianity and organized religion in general through the antics of their show's characters. Of late, they have taken aim at Scientology, the religion of many mainstream celebrities including Tom Cruise, John Travolta and Isaac Hayes who voices the character Chef on South Park.
The war with scientology, however, is not without its casualties. It is speculated that Stone and Parker have received severe flak over their remarks via the show's characters, and Isaac Hayes recently went as far as to leave the cast. That is whats up with Tom Cruise and the South Park episode.

The Cruise character becomes traumatic over a Scientology issue, pouts and holes up in Cartman's closet. Tom Cruise's voice was NOT in the episode....and he was NOT happy with the alleged gay inferences made on that South Park episode.
And if you haven't seen it....check out the closing credits (South Park staff feared Cruise would sue them).

It is an example of a hypocritical celebrity throwing his weight around to make someone not say things he doesn't agree with. He could have chosen to make a public statement and express his dislike of the episode. Instead he had a tantrum and threatened the parent company of southpark so that they would be forced to pull the episode. However the follow up about Chef is hilarious. It really tears into the whole scientology group. It is also known that L. Ron Hubbard had said he would create a religion as a joke. Scientology fills out all the details of the joke. Research before you even think about getting involved.

It will not be seen. Tom has threatned South Park and Comedy Central that if it is run, he will make sure the M:I 3 the movie is not advertised on stations affliated with Comedy Central. Comedy Central is owned by Viacom. Viacom owns stations like CBS, BET, and MTV. So Viacom would miss a lot of advertising dollars.
Tom is square. He gets off at making front of Christians, but when it comes to Scientology; he starts to whine.

The bit that announces "it truly is acctualy genuine" is genuine. They do extremely trust what's defined in south park, ofcourse south park have executed it in a stupid thanks to make it extra humorous, yet sure its genuine!! they're extremely loopy
